I suggest when possible, rules be flexible, stored as variables that can be different for each server/universe, and be adjusted by adjusting settings in a webform on creation of world, and/or modules that give lists of key/values.
For example 1 world may run 10x faster than another world, and cost of resources to build a type of ant can be changed, and some features of games can be turned on and off such as random events, or edit how random events work. (one game might have ant eater monster, other might have much more dangerous godzilla, and could turn on/off whether it is possible to bribe monsters to attack someone else near you instead)

This wouldn't work because what your saying is that people spawn in different worlds.
Some are dangerous, which means if a beginner spawns in to a dangerous world, they will most likely quit because some got an advantage and they are pushed behind (takes the satisfaction of the game away)

You could have a casual world. Where rules are balanced as a good start for beginners

While I think the idea of having several different "severs" (or games running) with slightly different rules is a great idea, personally I think the focus should be on the general structure of the game, and after that the user interface and graphics of the game, and then after that the actual implementation of the game as an alpha that is tested. After that we can experiment with variants of the core game. That's just my opinion, at this point.
